When I bought my sub the sales guy advised me to leave it in auto mode all the time. he didn't give me any reason for this and I would prefer to switch it off when it's not in use. Can I damage it in some way by doing this?

The auto mode lets the sub go idle and stop drawing current when not in use. You can certainly do it manually if you wish. No damage to be expected.
