Hi That would depend on the amp.  If it is a class D one then probably nearly no clearance is needed as they put out little heat.  If it is a large class A tube amp...then at least 6 inches all around and IMO I would not put one there in the first place.  I have put PCs under the desk on occasion...but with plenty of clearance ...especially around the back where many have fans.  
You are right in terms of how the amp is built. I can't place a huge solid-state amp under the desk because of risk of overheating. It is not the ideal way to set it if one wants their gears to last for a long time.
