The port should be 3.25" long from entrance to exit, so if the baffle is 0.75" thick, then make the duct 2.5" long so the total length is 3.25". Likewise, if the baffle is 1" thick, then make the duct 2.25" long. That's if you butt the tube right up to the baffle. If you insert the tube flush with the baffle, then naturally it should be 3.25" long. Whatever you have to do to make the duct 3.25" long overall, entrance to exit, that's what you should do.
