We're talking about 1/4", which is equivalent to one wavelength of 54kHz. It's acoustically small, so there's nothing to worry about. Oon the other hand, flush mounting is cosmetically attractive and some DIY builders have routed their baffles to flush mount their woofers and tweeter horns. If you are considering it, do it for aesthetics only and don't expect to notice a difference in the sound.
