When I lower the rear windows on my van, it produces odd pressure waves that you half hear, half feel on your eardrums. I only hear it when we're going about 35-40 miles per hour, but it's rather annoying.

I've found it happens at different speeds and window locations and openings on different cars. Some seem to do it really badly when one back window is rolled down. Others do it worst when a front window is partly rolled down. The flap in the front of a sunroof reduces this effect when the sunroof is open, because it directs wind over the top instead of down into the cabin.
You might try cracking all the windows. That way the "pressure" isn't originating from one spot, but all around the vehicle. Maybe evening it out like that will help with the sound it makes
