Are the 1" x 2" braces really supposed to be 1 x 2 or are they supposed to be the precut 1 x 2's that aren't really 1 x 2?

You've discovered that 1X2 means 3/4X1 1/2.
I'm not so sure that 1X2 is sufficient and would use 1X4: 3/4X3 1/2.
More is better.

The braces are for the 2pi towers. I am unsure of how to proceed since I think the box needs to have a specific volume of air. The size of the braces will affect the volume of air. So I need to know which Wayne intended.

I would think mill size, 3/4 x 1 1/2. I think he would mention ripping full dimention if not.

We use the wood stock labeled 1 x 2, but Bill is right, "more is better." You can't ever overbrace.

Volume is displaced by the braces, but the difference between 10 linear feet of 1" x 2" stock and the same length of 3/4" x 1 1/2" stock is only 100 cubic inches. That's a very small percentage of the 9000+ cubic inches displacement of the tower two π loudspeaker cabinet.

So brace well; Don't fill the cabinet up with braces, but don't be concerned by fractional differences either. You'll find that the tolerances are wide enough that bracing volume is insignificant.

In JBL's enclosure manual they state that if thick insulation such as 3 1/2-6" fiberglas is used to damp the enclosure (which is the care with the model your building I assume) they claim that it adds virtual volume and to disregard any bracing used if that is the case.

How much virtual volume does it add?

When I went from 5/8" MDF to 3/4" MDF I had to enlarge the port size slightly. Is there any impact to the port size with this additional virtual volume? Or is that already in the calculations that Wayne used to determine the port size?

Perhaps I am agonizing over what may be trivial in reality, but I don't have enough knowledge to distiguish mountains from molehills.

It's too small an amount to worry about. If you were to plug your numbers into Wayne's PiAlign software or WinISD you could see what I mean. Mountains out of molehills.
