Provided there is enough room in the enclosure for a larger (4" as opposed to 3") port, is there a disadvantage (assuming you tune to the same frequency)?

There is no disadvantage to having large port diameter. It is a tunable parameter, and if it is set properly, the only disadvantages to large size are not acoustic, but are things such as mounting, ingres for small animals, etc.

Don't you just blow them out with hi level, low freqencies, they move out pretty quick.

No kidding, my one cat was 20 years old and deaf; she could feel the LF but it didn't bother her much into it cranked a good bit. The other cat would freak and come flying out right away. The deaf one could lay with its ear on the compression driver at 120db and sleep.
